Zoho Inventory Multi-Warehouse Setup for D2C and Wholesale Brands

featureimage

Zoho Inventory supports multiple warehouses through its Locations feature, from 2 locations on the Standard plan up to 10 on Enterprise. A good multi-warehouse setup covers five things: a location structure, transfer orders between sites, bin and batch tracking, stock rules per sales channel, and marketplace sync, and most D2C and wholesale brands can be live in 3–6 weeks.

The settings themselves are simple. The hard part is deciding which warehouse serves which channel, how stock moves between sites and how Shopify or marketplaces see that stock. This guide walks through each decision in the order we recommend making them.

Key takeaways

  • Plan your locations first: enabling Locations is permanent, and warehouse locations cannot have sub-locations.
  • Move stock with transfer orders: they track stock in transit so neither warehouse over-sells during a move.
  • Track what matters: bins for pick speed, batches for expiry-sensitive goods and serial numbers for high-value items.
  • Decide how channels see stock: Shopify can use one primary warehouse or mapped warehouses, and that choice drives over-selling risk.

Does Zoho Inventory support multiple warehouses?

Yes. Every paid plan supports more than one location, and the number grows with the plan. At the time of writing, the Zoho Inventory plan comparison lists these limits and US prices billed annually:

PlanPrice (annual, per month)LocationsOrders per month
FreeUSD 01Limited
StandardUSD 292500
PremiumUSD 7943,000
PlusUSD 12967,500
EnterpriseUSD 2491015,000

Higher plans also raise bin limits per location and add features such as Zoho Analytics and multi-currency on Enterprise. Prices differ by region, so check your local Zoho site before budgeting.

How should D2C and wholesale brands structure their locations?

Zoho Inventory has two location types. Business locations represent your company structure and can be nested up to five levels. Warehouse locations exist only to hold stock and cannot have sub-locations. Zoho’s guide to locations also notes that once Locations is enabled, it cannot be switched off.

That makes the design step important. Common structures for product brands include:

  • D2C brand: one main fulfilment warehouse, one returns or quality-check location, and a 3PL location
  • Wholesale distributor: a central warehouse plus regional depots, each tied to a business location for invoicing
  • Omnichannel brand: warehouses plus retail stores, with store stock also sold online
  • GCC and India operations: separate business locations per country or GST registration, each with its own warehouses

If your finance team also uses Zoho Books, location choices flow into accounting. Read our guide to Zoho Inventory and Zoho Books integration before you finalise the structure.

How do you set up Zoho Inventory for multiple warehouses step by step?

  1. Clean your item master: one SKU per sellable variant, correct units and reorder levels.
  2. Enable Locations in settings and name the head office or primary location.
  3. Create business locations, then warehouse locations under each one.
  4. Enable bin locations and batch or serial tracking where your products need them.
  5. Load opening stock per warehouse with an inventory adjustment or import.
  6. Set transaction number series and default warehouses for users and channels.
  7. Connect Shopify, marketplaces and Zoho Books, then run test orders end to end.
  8. Train pickers and admins, and freeze legacy spreadsheets on go-live day.

How do transfer orders work between warehouses?

A transfer order records stock moving from one warehouse to another. You can transfer and receive in one step for short moves, or initiate the transfer so stock sits in transit until the destination confirms receipt. See Zoho’s transfer orders guide for the full flow.

StatusWhat it meansStock effect
DraftTransfer planned, not yet sentNo change
In transitGoods have left the source warehouseReduced at source
ReceivedDestination has confirmed receiptAdded at destination

For batch-tracked items you choose the source and destination batches, and for serialised items you pick the exact serial numbers being moved. Transfer approvals are available if you want a manager to sign off before stock leaves.

When do you need bins, batches and serial numbers?

Tracking adds accuracy but also adds clicks for your warehouse team. Switch on only what your products and customers require.

TrackingBest forWhat it gives you
Bin locationsLarge warehouses, many SKUsFaster picking and cycle counts
Batch trackingFood, cosmetics, pharma, supplementsExpiry dates and recalls by batch
Serial trackingElectronics, appliances, high-value goodsWarranty and returns per unit

Wholesale buyers increasingly ask for batch and expiry details on delivery notes. Setting this up at the start is far easier than retrofitting it after thousands of transactions.

How does Zoho Inventory sync with Shopify and marketplaces?

Zoho Inventory’s native Shopify integration syncs items, orders and stock. You can track everything under a single primary warehouse or map Zoho warehouses to Shopify locations, and you can set how often sync runs. Multiple Shopify stores can connect to one organisation.

Zoho Inventory also integrates with marketplaces such as Amazon, eBay, Etsy and Walmart, depending on your region. For a wider view, see our guide on how to connect your ecommerce store to Zoho Books and Inventory.

  • Decide which warehouses feed online stock, and keep returns or damaged stock out of it
  • Hold a safety buffer on fast movers to cover sync timing
  • Route wholesale orders from Zoho directly, not through Shopify
  • Reconcile channel orders daily in the first month after go-live

When numbers still disagree, the causes are usually predictable. Our article on why your Shopify store and ERP show different data covers the common ones.

How do you keep online and in-store stock in sync?

Brands with retail stores need store stock to count towards online availability without over-selling the last unit. Zoho’s commerce and POS apps can share stock with Zoho Inventory, as explained in our guide to syncing online and in-store inventory with Zoho Commerce and POS.

If your stores run on Shopify POS instead, the same principles apply: one source of truth for stock and clear rules for which location fulfils which order. Our Shopify POS online and offline retail case study shows how a unified setup works in practice.

How much does a Zoho Inventory multi-warehouse setup cost?
